Missions are issued within each island you defend with your squads. Each mission has specific objectives, such as protecting or destroying certain units and buildings.

Missions are determined by the number of bonus objectives that can be fulfilled for either Corporate Reputation , Grid Power or Reactor Cores . A mission has at least one bonus objective and a maximum of three excluding newly-generated ones from a time pod. The number of objectives determines a sector's difficulty:
- 1 objective: Defensive shields are placed on random buildings. These missions only have one objective, that gives out one power or reputation.
- 2 objectives: No modifier applied. These missions either have two objectives, with each giving out one power, reputation or Reactor Core, or one objective that gives out two power or reputation.
- 3 objectives: High-threat detected, meaning at least one alpha Vek and increased spawns. These missions can have up to three objectives, with the total rewards adding up to 3 of either Reactor Cores, power, or reputation. Usually a building that rewards a Reactor Core will be present.
Time Pods can randomly appear in missions and require the player to protect it until the end of the mission or collect it using a mech or allied unit. They always reward a Reactor Core and have a chance of giving a weapon, passive or pilot. Upon landing a new objective called Protect the Time Pod will appear, which "rewards" the pod.
A corporate island has five missions, four of which involve clearing sectors and the final one involves fighting the hive leader at the corporate HQ. Completing an island with all bonus objectives fulfilled (including time pods) and no sectors lost from losing all mechs will reward the player the choice between a new item, pilot or 2 points of grid power.
Strategy[ | ]
- 1 Reputation can be turned in for 1 Power Grid, so gaining Reputation is equal or better than gaining Power Grid.
- However, Reputation can only be cashed in after completing an entire island, so direct Power Grid improvements can provide short term benefits which help in the long term.
- Missions that offer Reactor Core rewards are difficult but often worth going after. (3 Reputation can be traded in for 1 Reactor Core.)
- The difficulty of successfully completing objectives varies by the pilots and mechs being used in the squad, particularly in the 1st island where only the starting pilot and the 2 corporate pilots are available along with the default weapon load-outs for each mech.
- For example, squads that lack damage output will struggle with "Kill Enemy" objectives more than squads that emphasize firepower.
- In the contrasting example, squads that lack utility options will struggle with "Do not kill the Volatile Vek" objectives more than squads that have options to neutralize it without damaging it.
- Try to avoid objectives that the chosen squad struggles with in the 1st island, at least until secondary weapons or other pilots that help cover their weaknesses are found.
- Choose the first island with the chosen squad's strengths in mind; some objectives only appear in specific islands, so it is recommended to avoid an island with lots of possible objectives that might be difficult for the squad being used.

Generic Objectives[ | ]
For in-depth detail on island-specific missions, see each island individually. Advanced Edition missions are only encounterable if advanced missions are on.
Kill at least 7 enemies: 1 Reputation
- The player must kill at least the desired number of enemies to obtain reputation.
- 5 enemies on easy mode.
Do not kill the Volatile Vek: 1 Reputation
- A Volatile Vek is present at the start of the mission, which explodes as if it was under the Blast Psion when killed. It must be pushed out of the way to prevent damage.
End battle with less than 4 Mech Damage: 1 Reputation
- A counter will keep track of how much damage your mechs currently have. The counter can decrease with repairs and make the objective re-obtainable.
Take less than 3 Grid Damage: 1 Reputation
- Grid Charger will reverse the objective's counter.
Block Vek Spawning 3 times: 1 Reputation
- Block count will increase regardless of what blocks the vek. Destroyed vek spawn points through environmental conditions such as seismic activity do not count.
Protect the Coal Plant/Emergency Batteries/Power Generator: 1 Grid Power
- A 1-grid power facility replaces one of the civilian buildings in the map.
Protect the Old Earth Bar/Clinic: 1 Reputation
- A 1-grid civilian facility replaces one of the civilian buildings in the map.
Protect the Defense Lab/Robotics Lab: 1 Reactor Core
- Only mission that directly rewards reactor cores.
- A 1-grid technology facility replaces one of the civilian buildings in the map.
- Rarely occurs outside of three-objective missions.
Destroy the Hive Leader & Protect the Corporate Tower: 2 Reputation, 1 Reputation each
- The mission name will include the name of the boss. If two of the same boss are in the mission due to Unfair difficulty, the one that goes first will count towards the objective.
- The corporate tower replaces one of the civilian buildings in the map. It has 1 grid.
- If goos are present, the first mission instead becomes Destroy 5 goos and will track any size of goo killed.
Kill 5 or fewer enemies (Advanced Edition): 1 Reputation
- Kill a maximum of the stated number of enemies to gain reputation. Best done with low-damage squads like the Frozen Titans.
- 4 enemies on easy, 5 on normal and hard and 6 on unfair.
Knock Mites off Mechs (Advanced Edition): 1 Reputation
- All mechs spawn with Vek Mites , a status condition that is removed with damage, fire, A.C.I.D., freezing, or repairing. Remove all three to gain reputation.
Destroy 2 Vek Egg Sacks (Advanced Edition): 1 Reputation
- Vek Egg Sacks are stationary enemies with 1 health. Destroy both to earn reputation.
- Cannot spawn with conveyor belts to prevent forced damage.

- For the "Kill 4 enemies inflicted with A.C.I.D." mission - drowning them in a pool of A.C.I.D. does not count, if they were not inflicted with A.C.I.D. before.
- The Train mission and any mission involving tidal waves or cataclysm will only last four turns instead of five.
